From what I remember and while making a long story short, Clara had to jump into the Doctor's timestream to save his life. Clara was the positive, influential force in the Doctors' lives when he need direction all the way from the beginning when she ushered the first Doctor to his Tardis, to being the British nanny when the 11th Doctor first laid eyes on her. Realizing the sacrifice his companion made and the risk she would be trapped forever, the Doctor jumped in his own timestream to save Clara. Once he located her, the Doctor pulled her out. However, removing Clara from the timestream didn't alter all the different incarnations of the Impossible Girl because those events already happened, including Clara being turned into a Dalek. Hopefully that made a little bit of sense.
