My three were Peter Pan, Hannibal, and Slade (oddly the top three on this list at the time). I would also pick Charles Augustus Magnussen if he were on the list because he's one of the very few villains I legitimately hated.
On this list, I only watch Arrow and OUaT. Malcolm Merlyn was an okay Big Bad but not that interesting, and frankly I don't know why they brought him back, and we haven't seen enough of Slade as a villain yet for me to form an opinion. So neither of these for me. I do however think Peter Pan was one of the best villains to have graced TV in recent years. Robbie Kay was pitch-perfect casting in this role with his incredible alluring charisma. He made Pan an interesting and even charming character, all while maintaining an undercurrent of malice that made it clear he was incredibly dangerous. Notice how the character didn't do a single violent thing until about his last episode (I guess you could count having the "regret tree" tie up Emma, Regina and Snow as violence, but still), but that didn't stop him from being scary.
As far as Other goes, well, I could think of quite a few. Victoria and Conrad Grayson on Revenge, Root on Person of Interest, Raina on Agents of S.H.I.E.L.D. (I hate her guts, but boy, do I *love* to do that!) and Mr. Jones on Nikita are the ones that come to mind right now.
I haven't seen enough of Slade as a villain, so I didn't vote for him, even though I love Manu in this role and I haven't seen a lot of the others to judge, so my vote is only Hannibal. Forget the killing, the manipulation and gaslighting he's been doing to Will all of S1 makes him the worst ever, so he should get a trophy for that.
How can you beat Joffrey? He's not only evil, he's the most annoying character that has ever graced our screens. I also voted for Hannibal (one hell of a job, Mads) and Fiona Goode (because Jessica Lange).
Peter Pan(Once Upon a Time),Governor(The Walking Dead),Joffrey Baratheon(Game of Thrones). All three actors were/are incredible in their roles.I was blown away especially by Robbie Kay and Jack Gleeson,because they completely nailed the characters despite their young age.
I thought about giving a vote to Walder Frey for the Red Wedding alone,but at the end of the day he was just a pawn.That doesn't mean I'm not hoping for a slow,painful death for him.
I needed more than 3, but I narrowed it down to Fiona Goode, Headless Horseman, and Todd Alquist. Todd was a perfect villain, so sweet-faced and innocent looking. And then there was the "Sorry for your loss" after murdering Hank. A clueless sociopath. After those 3, the Governor and Madame Delphine.
Fiona from American Horror Story. Jessica Lange was a badass this season! (when is she not? lol) And I also picked Gemma from Sons of Anarchy. The season 6 finale was so shocking!
Moriraty on Elementary is one of the most interesting TV villains around. She's complex and unlike the cardboard villains on so many shows, Elementary has been pretty good at rounding out her back story so she's a full character too. I can't wait until she returns. I also voted for Headless. There was no more entertaining villain visual this year than having the Headless Horseman bring out an assault weapon and start shooting everyone.

The Governor - Many may either agree or disagree with me, but I seriously couldn't stand the guy, and his two singular episode's were a drag for me.
Jeremy - THIS WAS SUCH A GOOD TWIST! Sleepy Hollow did fantastic with this plot, loved it. Jeremy's reasoning's or becoming evil need to be explored more imo though.
Joffrey - Ugh, can't stand him. At all really, but the actor is absolutely great at playing him!
Malcom Meryln - I actually really like him (though I really love John Barrowman so that may be baised) but I think he's great! Still on season one atm though.
Some own mentions:
Moriarty - From BBC Sherlock however. He is amazing, and I truly love his character compared to Magnussen who I couldn't.... I just didn't like him at all :(
Regina/The Evil Queen - I love her, she's my favourite character. And though I believe all these extra Snow/Regina battles and flashbacks they keep adding in make Regina appear more... Stupid's not the words, but not as great as a villain, but she's great. All her snarky comments, her facial expressions. She's great. As is rumpelstiltskin I will add! Both Robert and Lana are brilliant!
Jennifer - From Teen Wolf. I reaaallly liked Jennifer, and I can understand why some people may hate her, but I enjoyed her as a character on Teen Wolf and I thought it was a real shame they killed her off.
Abaddon - The only thing I'm liking with Supernatural atm, I've always loved her, Meg and Bela Talbot and yet they kill all these amazing character's off. I think Abaddon has been a great addition to the character cast.
Joffrey Baratheon and Walder Frey on Game of Thrones are irredeemably evil, and the most flat out evil and vicious I've seen this season. To me the others listed just don't come close to their evil actions and corruption.
Todd, from Breaking Bad. Why so low? He's the most twisted, sickest character I've seen on TV the past year. This is a guy who shot a single mother point-blank just because he could. He's a sociopath. What makes it scary is that this type of character likely exists in the real world.
Joffrey - I really really hate and despise him. I have no one shred of sympathy for him. His character is just awful and sick and I always feel real disgusted seeing him. Also picked Walder Frey that traitor - at least I can see (not understand) that he has a motive for beeing the way he is. Then ther is Peter Pan - really evil but somehow I love to hate him (not like with Joffrey) and the actor is amazing. I really enjoyed wachting him.
I have to admit, I find it a little funny (okay, maybe VERY funny) that Red John is near the top, after the huge outcry about him during his final episode. Was I day-dreaming that week?
