In the synopsis for this episode it says that the Cyprus Agency is an illegal adoption organisation. The promo shows the flashback Red had of his daughter when she was a little girl. So, my theory is that Red's daughter was taken by the Cyprus agency all those years ago and that it precipitated his leaving the Navy and becoming a traitor/criminal. Possibly because being a criminal was the only way to get access to information about what happened to his daughter.
It would make sense, then, that the Cyprus Agency is a part of the larger organisation that Red is at war with, the one fronted by Alan Alder’s character. As it would take a formidable opponent like that to be able to keep Red, who seemingly knows everything, in the dark for so long about what happened to his daughter.
My guess is that Red’s daughter was taken by this organisation because he was about to uncover something damaging about them while he was working for the Navy. They wouldn't kill her because they would lose their leverage, but they could raise her to be an asset for them. For instance, they could send her to seduce Liz’s shady husband. Which would explain why Red is so interested in Lucy Brooks.
