I love Tyrions story and his way of thinking and Jaime´s journey is my overall favorite. So those two were my first choices. I voted for Jon Snow aswell, as I love his story in the books. I still have hope that it will turn out as good in the series at one point.
I've realized that besides Tyrion and maybe Jaime, I really don't like any of the storylines because they all seem arbitrarily violent and cynical. Also, when a story starts killing off characters on impulse it makes me start to feel that none of these characters matter and they are just pieces.
Actually, I liked Daenerys' character plot in season 1 best - evolving from a scared girl being sold off by her own brother to a tribe of savages, to the khaleesi of said tribe and having their leader wrapped around her little finger.
There was something quite admirable in her choosing not to be a victim and using all the hardship life threw at her to her own advantage. Her quest to win the Iron Throne is just a continuation of that.
Arya's of the books has always been my favorite because of the darkness and almost calm killing capacity, but on the TV series they have pushed that element back, if not removed it.
On the TV series I have liked Jaime Lannister from day 1 and found some of his scenes the most compelling of the entire series.
Jon's and Bran's are my favorite stories (I'm really intrigued by the dangers threatening form the White North), and then I like a bunch of them, but finally I've voted for Tyrion. So: Bastards, Cripples and Dwarfs for me. But I love the rest of Broken Things: Ned, Arya, Sansa, Catelyn, Jorah, Davos, Samwell, Gendry...
I think I like Arya's the best since she's probably the character I feel I best relate to.
But Jamie and Brienne's is def a close second followed by Tyrian's, Jon's, and Dany's. But I like Brans too!
I think it's just executed and written in such a way, where you really can make great parallels and contrasts from so many characters and plots. It's one of my favorite things in serialized television!
Normally, I pick a favorite character in season 1 and it stays that way. But in GoT, my favorite character is always changing, because they are constantly growing and developing. And really powerful scenes just change the entire way you think about a character.
Season 3 - Daenerys, Catelyn, and Tyrion
Season 2 - Tyrion, Arya and Daenrys Season 1 - Jon, Ned and Bran
To me, it was a tie between Arya and Jaime because I've always liked how their relationships with Jaqen and Gendry or Cersei and Brienne reflect their identities, as they are changing through the events in their lives.
They are definitely not the same characters we met at the pilot, and each of them were interacted with the other's parents (Jaime with Arya's mother, Arya with Jaime's father).

Daenerys made the last season for me, so that's my choice :) I hope we get to see more of her next season

I voted Jamie (and by that Jamie and Brienne) , Bran and John. But Arya, Sansa and Tyrion would also be on my list.
