An unidentified boy is found unconscious by the woods’ edge, his veins blackened. During a brief period of consciousness, the boy – who is dressed in antiquated clothing – speaks in a language Crane recognizes as Middle English. When the EMT who revived the boy collapses exhibiting the same blackening of the veins, the CDC descends on Sleepy Hollow to contain what they fear may be the outbreak of an infectious and deadly disease. After speaking to the boy in his native tongue Crane concludes the lad is somehow linked to Roanoke, the first British colony in the New World, which mysteriously vanished over four hundred years ago. As doctors search for a medical cause and scientific cure for the growing epidemic, Crane and Mills follow the boy’s trail back into the woods in search for answers of an other-worldly nature.
Meanwhile, when Captain Irving calls in special investigators from the NYPD to help with the ongoing "serial killer" investigation, egos in the Sleepy Hollow Sheriff’s Department get ruffled, leading an already suspicious Detective Morales to take a closer look at Crane; and despite her cynical disposition, Abbie begins to reconcile the fact that she has a major role to play in the battle against evil in Sleepy Hollow, and seeks out the help of a higher power.
