I think that would be Sean's death, Thom's death and Michael's almost death. But Nikita cutting Michael's hand off and pretty much everything in episode 2.19 with Michael and Nikita would be really close.
IMO: 1. Sean's death 2. The season 3 finale when we think Michael is dead 3. Nikita cuts of Michael's hand 4. Owen apologizes to Nikita for killing Daniel
I've got Sean's death as number one, but I also think the fight scene between Alex and Nikita in the first episode of season two "Game Change" should be up on the list as well. Alex was fighting with pure emotion while Nikita was trying to keep it together all while realizing how fractured their relationship was.
The scene where Alex shoots Nikita in "Betrayals" is one of the most emotional scenes of the whole series. Plus Nikita and Alex's talk back in Nikita's lair in "Pandora" when Nikita says "when I told you that you had something to live for I was talking about balance, I was talking about making things right" isn't far behind. Both of them should be up there and my vote goes for both of them.
Sean's death, the S3 finale where Michael almost dies, episode 1x09 and 1x17 dealing with Michael's loss of his family and finding out the truth about who is responsible, the "You don't love yourself" scene, and so many others.
I love this show. It's one of my top favorites because while it has a lot of action it also has a lot of emotion and the main group's friendships and relationships are so great.
Excellent poll. However, I would have voted "Other" twice if I could, because I felt there should have been some Nikita/Alex scenes among the options. The single most heart-wrenching scene of the series, in my opinion, is the loft scene between the two women in the S1 finale. The betrayal and heartbreak on both sides and Nikita realizing her mistakes cost her the person that means the most to her were so incredibly intense. My other choice would be Nikita and Alex's reunion in "Pale Fire", because it was the opposite - rewarding, heart-warming and beautiful, to see the show's original duo find their way back to each other.
Anyway - for my other 2 choices, I went with Sean's and Thom's deaths (although I hated Sean's from a plot standpoint, it was a complete waste of a character they'd been under-utilizing for at least a year). Lyndsy is simply an amazing actress and guilt and pain Alex felt during those deaths were heartbreaking. Thom's death, in particular, was an incredibly clever - and cruel - twist: Alex couldn't bring herself to kill her target, and then her first kill ended up being someone she cared about.
Honorable mention: Owen confessing to being Daniel's killer (poignant and superbly acted by Maggie), both Nikita and Michael scenes from 2x19 (not a huge fan of the couple, but those were terrific scenes), and Nikita cutting off Michael's hand - although that was more brutal, shocking, intense etc. than downright emotional.
The end of the first season: Nikita and Alex's emotional talk. That was my number one and honestly I don't think they can top that this season (hope I'm wrong ;))

The announcement that Nikita would get a 6-episode final season is my pick. That caused all kinds of emotion.
