    Since they chopped her up into little pieces, this seems to suggest that 1) she appears in a flashback or memory/dream sequence, 2) some other villain manages to find her and put her back together (much like the angels could put Sam and Dean back together if they were cut up into little pieces, as stated in Season 5), or 3) the brothers succeed in completing the third task which causes all demons to be shot back into hell, also reconstituting Abaddon (though I'm not sure what role she'd be able to play in the finale if she just reformed thanks to being imprisoned in hell).

    That could probably fall into category 2, just with the brothers putting her back together instead of some other villain. That would be an interesting idea for the last trial.

    she was the demon Abaddon, she was after John's father, from the past. When he came back to the present, she did too and was after him.
