I am sad for Fiona, but sad for Michael too. He got back in and didn't want to (I don't believe he really wanted back in) and Fiona wanted him to get out and Michael to fulfill his promise to her and he didn't do it. So both of them are sad and heartbroken.
It's like being stuck in the middle. You feel your heart breaking for both Michael and Fiona. Oh, my shipper heart is breaking :(
But the writers had a plan here. For the most of the series, it was about Michael and during the seasons how he came to rely on Fiona, Sam and his mom Maddie (and eventually Jesse). In Season 1, he hadn't seen them in many years (I think). They came back into his life and the relationships improved and were more stronger than ever. By Season 5, Michael and Fiona were together and living together at the loft.
I think the writers made a brave decision here, to have Michael betray them (especially Fiona). Damage has been made and now he might lose everyone he loves and cares about. Season 7 will be like Season 1, Michael redeeming himself and gaining back the trust with Fiona, Maddie, Sam and Jesse. Because I'm sure the others will feel the same about Michael's betrayal. They helped him with everything and followed him all over the place this season finding Nate's killer. Going back to the CIA, the organization that was responsible for killing Nate will be like a stab to the chest.
So watch out, Season 7 could be Michael's redemption. But Season 7, it'll also be Fiona really trying to move on from Michael and he'll have to win her back. He might have to prove to Fiona how much he loves her?? (I don't know, just needed to get that all out. It might not be true, but I hope that's what happens)
I think Michael went back as a deal to get the out of prison. Fiona also made a deal with the CIA to get out. Why is it hard to understand the situation? They will have to live with it unless its a permanent deal

Poor Michael had to rejoin the CIA to allow his friends and Mother immunity. Fiona is not taking that news too well!
